is there a way to play the game in a story mode?
meaning that the environment changes when I comlete the quests.

for example, I'm not suppose to see the fairy cages anymore after releasing them

Nope it is not, the game has to reset for the next player so that they can complete the quest that you completed. Otherwise, only one person would ever be able to complete the game and we wouldn't want that!
