You need to defeat her because you can't move on without doing so. Morganthe is featured several times throughout the spiral. You will first meet her in Celestia.

Morganthe is trying to rewrite the Spiral as we know it in her own twisted image. We need to defeat her before she learns the Astral magic, regains all her magical power, and completes her evil ritual (so far Morganthe: 3 Us: 0) If you wish to know more, you'll need to be patient and learn from the story yourself. Well, you need to defeat her because she is trying to destroy the entire spiral to get revenge on Gamma--you (you'll figure that out when you are in avalon)--and Merle Ambrose and the only way to do that is to gather special items from some worlds and tries to destroy them by fulfilling a prophecy (sorry i forgot what it is) that will also make Merle powerless. And recently, she is trying to destroy Azteca with a giant meteor. She is at least ten times more powerful than Malistaire and brought him back to life even more powerful.
I was wondering if she is a minion of someone that tried to take over the spiral or what.
No, she is the main villain in the second arc (and not a very good one, unless KI plans to surprise us with some amazing revelation in the next world).
