Im not sure this counts much as a bug but, will the new Beastmoon Quest leave my spellbook once the event ends? Or will it stay if I dont complete all 3 stages?

I can confirm that it leaves once the event ends.

You will be able to get it again during the next Beastmoon Monster Mayhem event, and you'll start at the beginning again to get more rewards.
